Jon Flanagan is facing two months out after a scan revealed knee ligament damage.
The 20-year-old right-back was hurt early on in the U21s' victory over Southampton at the Academy on Monday.
Flanagan, who has been restricted to just two first team appearances so far this season, was expected to go out on loan this month in search of regular action.
However, the tough-tackling defender will now remain with the Reds and is unlikely to be back playing until mid-March.
It's a cruel setback for the Academy graduate who battled back from a cartilage operation last summer and then suffered knee ligament damage in September.
